Setting focus and cutting issues

Hi,

Having some minor issues with our cutter we've had for some time but hasn't really been used that much until recently.
In some areas of the sheet being cut, it will go through nicely, however on the same cut it will fail to go all the way through the material (commonly 3mm acrylic or 3mm MDF).
As far as we can tell, the bed is level and the focus seems to be consistent through a 5 point check of the cutting area.
One thing we are not sure of, is the dimensions of the focus tool. In our manual it has the picture of the orange focus tool fitting snugly under the knurled nut. Our focus tool is 72mm x 20mm. When trying to focus using either dimension on our focus tool, it doesn't to be in the same ball park in terms of matching the picture. It's either just about hitting off the material, or almost beyond the z-axis limits.
And thirdly, what would you recommend for cleaning the bed under the removable cutter tray? We've done a fair bit of MDF trying to get to the bottom of the issue, there's a definite sticky touch to the bottom bed from the resin!

So, to recap:

1) cuts fine in one area of the bed, doesn't go all the way through in other areas
2) correct dimensions of focus tool and where should it rest
3) recommended materials for giving bottom bed a good clean

Any advice gratefully received.
